中生代爬行动物（特别是恐龙、翼龙）及其地层的研究。

侧重于大型蜥脚类恐龙的形态学，系统发育及小型兽脚类恐龙、翼龙类的系统演化的研究。

辽西、冀北、河南省（豫西南地区-汝阳、栾川），云南省楚雄地区、广东省河源南雄、内蒙古、甘肃、山西大同地区、新疆及浙江省等。承担国家自然基金项目，参加豫西南恐龙调查研究项目。

1989年6月30日-2000年7月：中国科学院古脊椎动物与古人类研究所低等动物研究室工作。在此期间除了亲自到我国多数恐龙化石地点，比如河南汝阳、安徽巢湖及黄山地区、四川三峡地区、广东河源地区、辽西及山西大同地区进行考察，并掌握第一手资料外，还参加过3次大规模的国际恐龙合作计画，包括1990春的中国-加拿大恐龙合作计画（工作地点为内蒙阿拉善地区，鄂托克旗；新疆的将军庙地区等）；1992年-1993年的中日丝绸之路恐龙考察（主要为内蒙古及新疆的吐鲁番盆地；负责原巴克龙的研究）；1995年-1998年的中日蒙戈壁恐龙考察（主要为内蒙古的图克木地区，苏宏图及蒙古西部；负责翼龙化石的研究）。多次参加日本榺山的恐龙发掘工作（1996年，1997年，1999年）。

2004年至2006年在中国地质科学院地质研究所博士后期间，主要研究辽西地区的翼龙化石，多次到辽西翼龙化石点进行地质考察。对中国的翼龙类化石做了阶段性总结，以第一作者合着了《中国的翼龙类化石》；协助河源市政府于2005年组织了国际恐龙学术研讨会。

2006年、2008年夏天作为中方特邀代表参加韩蒙国际恐龙考察计画-主要工作区域为蒙古国的南戈壁-纳幺盖特盆地。

2007年12月，参加日本-泰国恐龙合作计画，在泰国北部进行野外考察。

2009年8月，参加日本榺山恐龙发掘调查。

2000年、2001年、2002年、2003年分别参加北美古脊椎动物学会年会。

2005年4月，组织广东河源国际恐龙学术研讨会，并作报告：中国南方的窃蛋龙化石。

2006年4月，特邀参加2006韩国庆南固城国际恐龙学术研讨会，并作报告：辽西及其周边地区翼龙系统发育初步分析。

吕君昌研究员为首的研究小组发现了翼龙从原始到进步的演化的过渡类型-达尔文翼龙(Darwinopterus) 这一发现填补了由原始翼龙向进步翼龙演化的过渡类型的空白，该研究成果发表于10月14日在世界着名科技刊物英国伦敦《皇家学会会报，B辑：生物科学》(Proceedings of the Royal Society Series B)上。适年为英国博物学家、进化论奠基者达尔文(1809-1882)诞辰200周年和他的《物种起源》发表150周年，特命名为模组达尔文翼龙以纪念这两大重要事件。
